The multiplayer will be sectioned off into a bonus campaign entitled Galaxy at War. From the Mass Effect 3 forums:
“Choose from a variety of classes and races, form an elite Special Forces squad, and combine their weapons, powers and abilities to devastating effect as they fight together to liberate key territories from enemy control.” Said Chris Preistly of Bioware. The optional campaign will also have “a direct impact on the outcome of the single player campaign, giving players an alternative method of achieving ultimate victory against the greatest threat mankind – and the entire galaxy – has ever faced.”
This mode will measure Shepard’s “Galactic Readiness Level” or his ability to “apply every possible asset – people, weapons, resources, armies, fleets – in the final battle against the Reapers.”
But that’s not all. The multiplayer isn’t the only way to influence the single player campaign. Bioware will announce several other new methods and interfaces with which to alter the single player, all entirely optional, promising “it is still possible to achieve the optimal, complete ending of the game in Mass Effect 3 through single-player alone.”

Just as I guessed, Shepard and the other main characters will not factor in to the multiplayer experience. Instead the player will choose from several race favorites (Krogans, Asari, Turians) and create their own custom character to do battle against the reapers.
So they did it. They followed my instructions to the letter. An optional, story related, universe expanding mission based cooperateive multiplayer experience straight out of Portal 2. Thank you Bioware for caring about storytelling, the gaming experience and what fans have to say. So few do.
